Gene Description

Yml6 is the mitochondrial large-subunit ribosomal protein uL4m. It is a conserved structural component of the mitoribosome that supports mitochondrial translation. The uL4 family contributes to the nascent-polypeptide exit-tunnel constriction, a feature retained in the characterized budding-yeast mitoribosome.

Summary: structural constituent of ribosome is supported.
Reason: The supported uL4 family assignment and mitochondrial localization, together with characterized budding-yeast mitoribosome structures (PMID:24675956), justify transfer of the conserved structural/translation role. This is family-based inference, not a target biochemical measurement. The Bot1 paper is contextual support; its cached text does not independently establish every target-specific annotation.

Mass spectrometry (MS) analysis of Ppr10-copurified proteins revealed that some proteins were specifically detected in the Ppr10-TAP preparation, albeit at low levels. These proteins included mt-SSU proteins (Nam9, Mrps28, Mrp4, and Mrps9), mt-LSU proteins (Aco2-Mrpl49, Mrpl7, and Yml6), SPAC750.08c (a putative NAD-dependent malic enzyme), SPBP4H10.18c (a Schizosaccharomyces specific protein of unknown function), and Anc1 (a mitochondrial ADP/ATP carrier)

Summary: translation is reviewed in the context of yml6.
Reason: The broad translation annotation is compatible with the biology, but mitochondrial translation captures the supported yml6 function more precisely. Target Yml6 was also recovered at low levels with Ppr10 among mitochondrial ribosomal proteins by mass spectrometry (PMID:34119521); this supports translation-machinery association, not an isolated Yml6 activity assay.
Proposed replacements: mitochondrial translation

UNDECIDED
Summary: regulation of translation is reviewed in the context of yml6.
Reason: Yml6 is a conserved structural uL4m subunit, but that role does not itself establish regulation of translation. The accessible mitochondrial structural studies do not establish a regulatory mechanism for this target, and the PAINT ancestral regulatory assertion has not been resolved to its experimental grounding. Retain uncertainty rather than equating ordinary ribosome participation with regulatory activity.

Summary: mitochondrial translation is supported.
Reason: The supported uL4 family assignment and mitochondrial localization, together with characterized budding-yeast mitoribosome structures (PMID:24675956), justify transfer of the conserved structural/translation role. These proteins included mt-SSU proteins (Nam9, Mrps28, Mrp4, and Mrps9), mt-LSU proteins (Aco2-Mrpl49, Mrpl7, and Yml6), SPAC750.08c (a putative NAD-dependent malic enzyme), SPBP4H10.18c (a Schizosaccharomyces specific protein of unknown function), and Anc1 (a mitochondrial ADP/ATP carrier)

The broad GO predictions describe established biology; all are less specific than supported curated annotations (LSP).

Review score: 2 = concordant with evidence; 1 = uncertain; 0 = discordant with evidence. This is an assessment score, not a model probability.

LSP β€” Less precise than existing annotation Review score: 2/2

Review rationale: The target has the diagnostic uL4m family domain and mitochondrial localization. Target Yml6 also co-purifies at low levels with Ppr10 among mitoribosomal proteins (PMID:34119521). Characterized S. cerevisiae mitoribosome structures support transfer of the conserved mitochondrial ribosomal role. Translation is therefore supported, and the existing mitochondrial translation annotation (GO:0032543) is more specific within the biological-process aspect. The generic prediction is LSP.

Characterized S. cerevisiae mitoribosome structures support transfer of the conserved mitochondrial ribosomal role. Membership in the mitochondrial large ribosomal subunit is a supported cellular-component annotation and is more specific than ribonucleoprotein complex. The predicted broad complex membership is LSP.
