RPL36A encodes the 106-residue large ribosomal subunit protein eL42, historically called 60S ribosomal protein L36a or L44. It is a conserved structural constituent of the human cytosolic 60S subunit and participates in cytoplasmic translation. Human 80S and pre-60S cryo-EM structures place eL42 in assembled and maturing large subunits. Its primary localization is cytosolic, with endoplasmic-reticulum signal plausibly arising from translating ribosomes bound to rough ER; generic interaction and RNA-capture records do not establish independent extraribosomal functions.

| GO:0005840 ribosome | IEA GO_REF:0000002 | MODIFY | Summary: RPL36A is located in ribosomes, specifically in the cytosolic 60S subunit. Reason: The broad ribosome term is correct but less informative than the experimentally supported cytosolic large ribosomal subunit term. | GO:0006412 translation | IEA GO_REF:0000002 | MODIFY | Summary: RPL36A participates in translation as a component of the cytosolic large ribosomal subunit. Reason: The cited mouse study concerns Rpl3l, not RPL36A/eL42. Membership of RPL36A in a muscle ribosome does not establish a specific role in striated-muscle contraction for this constitutive subunit. Supporting Evidence: PMID:34081545 Muscle-Specific Ribosomal Protein L3-Like |

Reason: The full text perturbs RPL3L and does not assay RPL36A. Extending the phenotype to every constituent of the resulting ribosome is an over-annotation rather than RPL36A-specific evidence. Supporting Evidence: PMID:26684695 RPL3L expression significantly impaired myotube growth |

Reason: Reviewed UniProt and multiple human 80S/pre-60S structures directly establish large-subunit membership; the annotated process and molecular function describe the proteinβs conserved core role. Download this section (compressed HTML)Q: What fraction of native human eL42 is supplied by RPL36A versus RPL36AL in each tissue?
Q: Does RPL36A have any reproducible extraribosomal function after controlling for whole-ribosome co-purification?
Q: Is the apparent ER pool entirely explained by rough-ER-bound polysomes?
Experiment: Develop paralog-specific targeted peptides and quantify each protein in affinity-purified ribosomes across primary human tissues, coupled to single-gene CRISPR perturbation and rescue.
Hypothesis: RPL36A and RPL36AL contribute unequally to eL42 occupancy in a tissue-dependent manner.
Type: Paralog-resolved ribosome proteomics
Experiment: Compare endogenous RPL36A imaging and membrane fractionation before and after puromycin-induced polysome runoff, translation arrest, and SRP-pathway perturbation.
Hypothesis: The RPL36A ER signal depends on active cotranslational targeting rather than stable ER residence.
Type: Translation-dependent localization analysis
Experiment: Map endogenous RPL36A RNA contacts by stringent UV crosslinking and nucleotide-resolution CLIP, then compare contact profiles after ribosome-disassembly conditions and with assembled-ribosome controls.
Hypothesis: mRNA interactome recovery reflects assembled-ribosome capture rather than a separate RNA-binding function.
Type: Ribosome-aware RNA crosslink mapping
What is not known β curated, literature-grounded statements of the open unknowns (the inverse of core functions).
Gap: The relative incorporation and tissue distribution of RPL36A versus its close paralog RPL36AL in native human ribosomes are unresolved.
OPEN BIOLOGY BP_DARK
What is known: Current human ribosome structures establish eL42 occupancy but do not generally distinguish which near-identical gene product supplies each observed chain.
Significance: Paralog-resolved occupancy is necessary before assigning tissue-specific or specialized-ribosome functions to either gene.
What would resolve it: Use paralog-specific peptides, targeted proteomics, and ribosome profiling after single-gene perturbation across human tissues and cell states.
Provenance (the field's own admissions):
Gap: The HPA endoplasmic-reticulum signal has not been separated from localization of rough-ER-bound translating ribosomes.
OPEN BIOLOGY CC_DARK
What is known: The current annotation reports ER association, but no experiment in the reviewed set shows an ER-resident RPL36A pool independent of cytosolic ribosomes.
Significance: Resolving this prevents a transient translation-site association from being mistaken for a distinct organelle function.
What would resolve it: Measure RPL36A localization after polysome runoff and disruption of SRP-dependent ER targeting, with biochemical fractionation and quantitative imaging.
